Namely the 3D ones. Wario isn't in 64, Sunshine, Galaxy 1 or 2, or Wonder.

It's curious why they've never felt the need to make him an antagonist to Mario in any of the marquee games.

Nintendo seems determined to keep Wario separate from Mario's style of games, outside of the sports and minigame spinoffs. Hell, they don't even make the Wario Land games anymore, as he's been relegated to the WarioWare games.

I guess they feel that Wario just doesn't mesh that well with Mario anymore.

As for Wonder, they likely didn't do it because he'd have to play the exact same as Mario, Luigi, Peach, Daisy, and the Toads. People would have expected Wario to have a more strongman style of gameplay, so he was left out possibly because of that.

I do miss Wario land a little, but hell I'd be fine with just replaying Wario land 3 or even 2 from my childhood, if they fricking released it on a virtual console of some sort

Wario already fought Mario once and lost. He realized that fighting Mario doesn't make him richer, so he never challenged Mario again.
