I never played past gen 5 but almost every legendary encounter was a single shot static one that either you get it right then and there or you restart the whole game/trade for a new one (or reload a save). Suicune duels you, yeah. You needed to have captured all three beast in order for Ho-oh to show up. And no, trading any of them didn't count (apparently).
