After the bullshit that happened last time, I found out that if I have a full party of six Pokemon when I catch Xerneas, itll give me the option to send it to my box instead of adding it to my party. So after re-doing everything else I did last time up until right before the Xerneas battle, I left the Team Flare HQ, flew back to an early game route, and caught five more Fletchling to fill up my party. Then I went back into the Team Flare HQ, caught Xerneas with the Master Ball, sent it to the box, and fought against Lysandre for the last time. Despite Fletchling now being level 68 (15 levels above Lysandre's team) it still needed to boost itself with two Swords Dances to KO Lysandres Mega Gyarados with Return.

With the Team Flare stuff finally out of the way for good, I flew back to Anistar City to resume my normal journey. And to cap off this annoying stretch of the game, I released Xerneas purely out of spite just like the Lucario from earlier. Stupid glowing deer bastard.
