Let's compare the bracket to my mock bracket:

1-seeds: Well, CT/RE4/SMG1 were all obvious. I actually had ALttP as the fourth 1-seed, with FFIX a 2.
2-seeds: And we've already jumped the shark. Yes, I already noted that one of the 2-seeds was a 1 in my bracket, but FFVII was the only one that was a 2-seed in my bracket as well--both SMG2 and SMB3 were 3-seeds in my bracket, and SMB3 in particular was the last 3-seed.
3-seeds: Well, at least Portal is taken care of, but there's still only one game that's a 3-seed in my bracket among these, with two of them being 4-seeds--and one of my two-seeds still missing.
4-seeds: My last two-seed, FFVI, is finally taken care of...along with two of my 5s and one of my 6s. Still one 3-seed not taken care of and two of my 4s.
5-seeds: 3-seed Tales of Symphonia and 4-seeds TTYD and SotN are finally taken care of, but MGS is another 6-seed. There are disturbingly few that are right on target.
6-seeds: So close to normalizing! Persona 4 and Paper Mario are indeed 6-seeds in my bracket, and DKC2 is one of the missing 5-seeds--but then there's FFT, an 8-seed, rather than Metroid Prime.
7-seeds: Much better, though I'm still disturbed by the absence of Prime. T&T, Okami, and Brawl were all 7-seeds on my bracket as well, and although I didn't have SMRPG that high in my bracket, as one of the people who ranked it in Week 30 I can't disapprove of its high seeding.
8-seeds: Brilliant! All four of these games were seeded at least 8 in my bracket as well, including both of the missing ones from higher seed lines.
9-seeds: Ugh. The last 8-seed still isn't here, and we've got two 10-seeds and a 12-seed here. Seriously, I have to withdraw my approval of SMRPG's high seeding upon seeing Super Metroid as a 10-loss 9-seed, because it reminds me that Wind Waker is inexplicably not the highest-seeded game with at least 9 losses.
10-seeds: Well, there was only one 10-seed left to be assigned, and it's here (MK64), as is the last remaining 8-seed from my bracket (PoR), but none of my other three 9-seeds are here, instead bringing an 11 and a 13. FFT a 6 and S3&K a 10? What's next, Half-Life 2 a 12? Sonic Adventure 2 making the bracket? Sonic Overload was horrible and so far I've seen nothing but overseedings.
11-seeds: Well, at least two of my three 9-seeds are taken care of--Wind Waker and Arkham Asylum. Black/White seems a bit overseeded, though--and this from someone who had it at #1 in his preseason rankings.
12-seeds: Oh god I was joking about Half-Life 2 being a 12-seed! Other three are an 11, a 12, and a 13. ...Actually, Half-Life 2 ended up as a 13 in my bracket as well--I guess it was too hard to ignore that raw record, though the selection committee seemed perfectly capable where PoR was involved.
13-seeds: Oh thank god ACII and Aria of Sorrow finally got here! I had ACII as a 9 and Aria as probably the strongest 11. Pleasantly surprised to see that MGS2 actually got a better seed than I gave it despite its so-so overall record. Looks like we're still missing one 11, one 12, and one 13 from my bracket.
14-seeds: Well, there's the 11 (Xenogears) and the 13 (Kingdom Hearts), as well as a 15 (Tales of Vesperia) and...hmph. Charlatans.
15-seeds: You're almost redeeming yourselves here--my missing 12-seed is here (SSB), along with one of my missing 14-seeds (FE7) that I doubted you guys would be able to put in and two who I seeded 16 as a concession to the fact that I expected them to be thoroughly underseeded. Congratulations.
16-seeds: My other two 16-seeds and the three that were missing from above.

Thanks to there being 65 games in the bracket, all 64 of my choices did make it in...unfortunately, the one game that I thought to be undeserving not only avoided the play-in, but got a 14-seed. Now, there was probably some duality on my part as well, giving ACII a 9 and leaving MGS4 out, but compare those non-conference slates--and ACII's ability to actually do somewhat decently in non-conference--and explain to me how those two games, in the same conference, are only one seed line apart.

Also, semifinal #1 looks like the true final.

Did you miss where PoR's strength of schedule was posted? Being in the 8-10 seeds (again those were all close and pretty interchangeable in our minds with seeding basically decided by best match-up) is the right place for it.

As a committee we had to take into account the total package, not just the peaks. Wind Waker had some good performances (although quite a few of them were not as good as they seemed) but also lost to Kingdom Hearts, Donkey Kong Country, and Aria of Sorrow. Wind Waker's peaks were comparable to Super Metroid's, but it's valleys were much lower, leading to Super Metroid receiving a higher seed than it.

Although I do find it interesting that you consider a slate with losses to Marvel vs. Capcom 2, Valkyria Chronicles, and the weakest Smash decent but a slate with losses to no game outside of the top 35 or so is dreadful.

You also have to remember that we tried our best to avoid rematches and make the most interesting possible bracket rather than just seeding everything purely by strength and then putting them into the bracket in normal seeding order.

Wind Waker also has fewer overall losses, and two victories over games that Super Metroid lost to (LTTP and Metroid Prime - in fact, the former scored 65% on Super Metroid and 44% on Wind Waker, although all the same Super Metroid got 63% on something that Wind Waker has 47% on).

And come to think of it, Twilight Princess holds an OT win over something that Metroid Prime lost to.

Yeah I get that, but there's more to the story I believe.

Zelda hardcore fans received MM very well, or and if not immediately, warmed up to it and look back fondly on it.
VIII on the other hand is actually probably reviled by the hardcore fanbase more than the casual FFVII fans.
