Basically where you spent the entire time realising you arent strong enough to beat them and they are some sort of cataclysmic being who seems unbeatable? Id include the water entity from FF legends 3 as well.

Not including guys like Jenova who you fight multiple times and beat multiple times.

Its not one huge giant monster, but in 13 Sentinels you fight against a nonstop Kaiju invasion of seemingly infinite foes, never ending
although most of the story is about the events leading up to it, and it jumps back and forth

The final boss from persona 3 sounds like a good example since well

You learn about Nyx later in the story though, to begin with most of the story is kinda bumbling around and dealing with Strega and the monthly giant shadows

These are good answers. When it comes to Xenogears you don't learn about the true big bads until waaaaaaaaay late into the story, but you literally end up fighting a planet-destroying WMD superweapon that is literally your planet's God as the final boss, so there's that.

Final Fantasy IX with Kuja. For most of the game youre either trying to deal with his puppets or him directly. When you finally get strong enough to challenge him he gets even stronger leading to a final showdown.

Of course then you get Necron out nowhere so maybe that disqualifies Kuja from this example.

FF14. You go from fighting monsters and robots and people for like 5 expansions and then you have to kill the physical embodiment of despair as it tries to hatch from an egg made of dead worlds at the edge of the universe.

That was my initial thought. The entire game is shoving it down your throat about how you arent in his league. The flashback to Nibelheim, where he one-shots enemies who are one-shotting you. When you see the impaled Midgar Zolem. The bloodstained floor of Shinra Tower. Hell, just before the final encounter, hes tossing the team around like rag dolls, and Im pretty sure a party member says Hes way out of our league!

So yeah, Sephiroth.

There is no true big bad in xenogears, there's multiple, you just kill some earlier than others.

Well, I'd argue that Deus is the true villain since it destroying that ship eons ago is what started all the bullshit that happened in the Xenogears saga. Without it doing what it did, the planet would have been barren of life, and Lacan would have grown up and probably had a much happier life elsewhere in the universe. Hell, even Miyang is a big bad since she's almost omnipotent and essentially the offspring of Deus. And she wants what Krellan wants, and intends to use the Deus system to get it.

In general though, you are very much right.
