One think I'll say

Games of massive scope like Mass Effect, Dragon Age, Elder Scrolls, Warcraft, etc have a lot going for them in this since they have layers upon layers of lore so you know why everything is happening to the minute detail and racism turns into a product of the world rather then something to just push the story on.

Ike knows they're different, he just doesn't care. It has less to do with equality and more like ignorance of any reasons to hate the Laguz.

And really, if you were in his position, you'd want to make as few enemies as possible regardless of whether or not you were a racist.

Mass Effect is all about the different races of the galaxy putting aside their differences and respecting their fellow species... just long enough to fend off certain annihilation... led, of course, by the special snowflakes of humanity... so the humans can join the Council master races and lord over the space jews and jellyfish people.
